I think it goes:

Shp: How can a man so young have eyes so old?
Doc: I do a lot of reading.
Shp: A trite reply, yeah, that's what I do.

I'm not sure if he means he also does a lot of reading or that he also covers the truth by making trite replies. I suspect the latter. He knows there's more to the Doctor than meets the eye and the Doctors small smile suggests he knows that Shakespeare's onto him.

Arrrh,so I was way off the mark,I`m usually good at picking up dialog too...

I agree that it`s probably the latter,and the scene does make a little more sense with that line included,especially the wonderful line when the Doctor says nighty,night Shakespeare.
The Doctor knows he`s got a good measure of him,and he`s suitably impressed.
